Based on the antibody data I think that it could be reasonably deduced that the number of covid cases is 56x higher than known. So instead of 2,000,000 culmulative cases there's actually been 118,000,000 cases.

What if it was a good guy (captain or copilot) fighting against a bad guy (mystery attacker/s)? Bad guy was directing them to do things like turn systems off etc. Depressurised to try to disable an attacker, then dropped altitude to try to save the passengers lives, but bad guys woke up, etc, ? Maybe bad guy used emergency oxygen, etc. Maybe pilot was trying to save everyone but also lost consciousness.?
